This is actually very interesting. They are both very hard to get a read on, as Stark is eccentric at best and Bruce is devoid of emotion.
I would actually give this to Stark. Bruce is more technical, but Stark can be unpredictable.

You are right. A man that spends his days pouring over calculations cavemen like us could not even imagine is clearly an impatient man. Please, show me a reference where Reed has displayed what is clear impatience.
@Erik: I stand by my believe that when this happened Reed clearly didn't think it through, 'only way' my foot. I'm not arguing the man is smarter than I'll ever be, I'm just saying the smarts and patience are not always the same.
I give it to Tony. He's smarter, sorry to piss off all the Batman fanboys. (I'm a fan of Bats, but I try to be realistic)

Anyway I'll stop getting off topic. While reed is a great scientist, I don't see how Tony beating him at chess is proof enough that he's going to beat Bruce, which is ultimately my (admittedly poorly made) point.
Now come up with some good examples of Tony being a very tactically dastardly mind (like from his time leading S.H.I.E.L.D.) and that might change my mind, but from what I've ready of both, I think smart money would be on batman.
Batman is a tactician. Thats the key factor here. Reed is just a really smart scientist. Stark is a genius inventor. But Batman is the one always thinking 8 moves ahead. Stark can probably upgrade all of batman's best tech. Reed could probably do it too actually. But this is the thing that makes batman such a bastard to deal with. His tactics are top notch. He can read you and figure out what your strategy is, then make yo think he is doing a strategy that is strong against your strategy so you change your strategy... and then when you check him he castles out and checkmates you and you have no idea how the hell that happened.

Tony. He could probably invent a machine to defeat Bruce instead, and sit back drinking a martini. But since this is Stark vs Wayne, I would go with Stark anyways.

Justice League of America 008. Bruce recognized that Mr. Terrific was not actually playing chess at all. Rather, he was playing Hal and Black Canary against one another. I am fairly certain most regular chess players are aware of this type of game but I cannot remember the name for it.

You guys are loosing the truth about Chess. Its not about intelligence. Its about strategy. You can be a complete idiot and still know your way around a chess board.
Tony Stark did not have a strategic bone in his body until right around Civil War. Now all of a sudden he's been a strategist since the Avengers started up? No. Just like in the movies, Stark is all impulse and intelligence. Marvel making him all tactics and leadership was just because they are running out of ideas for the character (which is also why they gave him powers). But thats not him, and even if it is, its only about 5 years of being a tactician.
Batman has been a strategist for decades. he has always been about Tactics. Almost every single battle he has ever won in comics and in the forums against strong opponents has been due to tactics and strategy. Its his entire character.
You put Batman agains Nick Fury or Doom, you got a match. Magneto. Cyclops. Those are strategists. Tony Stark has always been a smart guy living in the moment, not a real Thinker.

Nothing in Starks Mental armory is going to distract Batman. It sounds funny to even say that. Distract batman. Its like saying "fly the cheese" or " gnaw on the cloud-fire"...
Surely, this is a joke. Anyone that says Stark is just trying to be eccentric just like him. Wayne is a master tactician. The guy pulls out moves that you would least expect. Wayne would win this one with his eyes closed while taking a piss.
