    Thanos is definately the smartest.  He has forgotten more than Reed, Doom, Tony Stark, Prof X, Dr. Strange and Hank pym put together have ever learned.

    Reed is just a really smart science guy. Tony is the best tech savy guy. Thanos is a collecter of all knowledge. Tech, science, plants, races, events any and every thing that lives can die or can help kill . You just don't compare a Flower to a Lexus. Two totally different scales here.

    There are many different types of intelligence. Just because you are more knowledgeable does not mean you're automatically smarter. Eternity may be nigh omniscient, but he isn't very cunning. He doesn't really have to be/exist to be. That being said, Thanos is probably the smartest non abstract/ nigh omniscient being in the Marvel Universe. He just has the right combination of knowledge, creativity and cunning for me to be able to say that. Doom and Reed are good, but they aren't really on Thanos's level, mostly due to them being far more earth bound than Thanos is. Thanos's scientific prowess and tech has been compared to Galactus's at several points. His cunning and creativity in dealing with various situations has allowed him to take over and or save the universe on multiple occasions. So yes, Thanos is probably the most intelligent non-god villain. I would even be willing to say he's smarter than most gods, depending on which ones you're using.
