Personally, I believe he is part of the team to act as counter-point to the other characters. Many of them are symbols of inspiration and empowerment, but he is none of these. He acts as a means of contrast within any story arcs he is involved in, which is very vital. He also sees sides to things which the other characters may not, and while it did not act in his favour in the Pre-Flashpoint Universe (See Tower of Babel), he had the common sense to have counter measures against each of the JLA members if they went rogue.
Also, I would argue that we don't know if the interactions he has had with JLA in the past correspond with the interactions we will see in the coming months.
And he killed Darkseid in the Pre-Flashpoint Universe. Nuff' said.
It's early days yet, but I think it is necessary for Batman to be on the team.
