Because he didnt use it against yhwach until a bit later in their fight. Just admit it, he doesnt start off with that.
More to do with how they were each nerfed and written by an incompetent writer that doesn't understand their abilities, unless there's something I missed about Jigen's shrinking ability specifically negating both Negative Emotion sensing and Danger sensing.
This is a very weak excuse, and im pretty sure there are examples of naruto using his chakra sensing as an adult. Tho you're right about it in a way, but still this is weak.
Shrinking is an issue but is lessened by the fact that energies are equal so everyone here can tell where he is by his Reiatsu.
sasuke can see, and probably sense chakra. Naruto can sense chakra to an insane degree. Both of them were helpless once that shrinking ability came into play.
