The team meets up with Wolverine on a heavily forested road near an abandoned gas station. Murmur and Sasquatch investigate the hopping form of the man with Wolverine, who was in reality, Sauron, a powerful mutant in his own right. Wolverine summons help and a fight breaks out between the two teams. It concludes on peaceful terms, due to the willingness of teammate Flex who wanted to talk instead of battle. Also, Alpha Flight is unsure of the motives behind the fight, as they have uncovered discrepancies.

Warp Savant attacked Cape Citadel on his eighteenth birthday like his idol did so many years before. He broke into the restricted area, proclaiming himself to be an evil mutant and dematerializing a tank and then the chief commander. When the X-Men intervened, Warp seemed to enjoy his fight against the human armed forces. When Wolverine and Phoenix attacked, he also simply teleported them away; Wolverine and Phoenix where than seen fighting his subconscious, without success. Cerebra confirmed that Warp's abilities had a reach limit, after which Angel stayed outside of his reach and attacked him with an electromagnetic pulse weapon specialized to temporarily shut down a mutant's physiology. After the second pulse fired, Warp's body began to shut down. As his body shut down his subconscious also broke down; Wolverine and Phoenix thought they would die as the world around them broke down, and they had a final last kiss. With Warp unconscious, everyone and everything he teleported away returned, as did Wolverine and Phoenix. After regaining conscious and claiming it was not a bad way to spend a birthday, Warp used his teleportation powers on himself to escape successfully.

S.H.I.E.L.D. eventually managed to capture and deprogram Wolverine, while Northstar went on a rampage, killing bigoted humans who opposed mutants and homosexuals. Wolverine opted to help track and defeat Northstar in order to place him back into S.H.I.E.L.D. custody, where they made several attempts to deprogram his brainwashing, before falsely announcing his death. This was due to the fact that the procedure did not go as well as it did for Wolverine, partly because Wolverines healing factor. The X-Men later created a memorial statue in Northstar's honor.

Enraged at Vess' abandoning his werewolf heritage, Lycus disobeyed the Council's orders not to hunt him down himself. Confronting Vess in his Manhattan brownstone, Lycus was distracted by Deadpool and Wolverine battling just outside. Lycus attacked the pair, but Wolverine, after learning the hard way that Deadpool's swords weren't made of silver, temporarily barricaded Lycus outside the building. When Lycus broke in again, he battled Wolverine anew, eventually striking Deadpool and Wolverine down long enough to confront Vess himself. The Council then appeared and stopped him from killing Vess, noting that Lycus could have done more damage than Vess' novels. Noting the crime of having allowed his animal side to have obscured his human side and having broken the Council's law, they transformed him fully into a wolf.

Inspired by Wolverine's relentless struggle against the N'Garai, the Ru'Tai rebelled and conquered the weakened N'Garai. Kierrok was beheaded, and his secret knowledge became that of the Ru'Tai. They learned of Earth and of humanity, fresh with life, energy, mystery. The Ru'Tai who would become Pilgrimm was chosen to serve as the Ru'Tai's explorer and beholder, in the process winning individuality and the right to a name. He traveled to Earth with attendants, the Mongrels, and began studying humanity. They started with the physical aspects, slaying and vivisecting (and possibly consuming) people...they found the experience very enlightening. Later Storm, Cannonball, and Rogue then arrived, attacking Pilgrimm, but he used the Eye of Kierrok to blast them away. Wolverine then arrived with Maggott, and Pilgrimm recognized Wolverine as Mai'Keth, kneeled before him, and released his allies. He apologized for offending the "Great One," explaining how he had inspired the Ru'Tai. Devastated by having inspired the Ru'Tai to come to Earth and slaughter innocents, Wolverine withdrew, while the other X-Men attacked Pilgrimm to little avail. Seeing Wolverine sitting out of the fight, Pilgrimm decided that he was no Mai'Keth after all. However, Maggott, Rogue, and Marrow then cut the Eye of Kierrok from his necklace. As Pilgrimm reached for the Eye, Wolverine regrouped and attacked him, and Dr. Reyes cracked the Eye, dissolving the magical bonds that held the X-Men. Pilgrimm screamed at the loss of the Eye, insisting that their Cynosure must remain intact. The X-Men fled through a portal, taking with them the still-living prisoners of Pilgrimm and exiting a cairn in Las Vegas seconds before the cairn (and others like it across the planet) exploded, shutting the portal to the N'Garai realm
Members of the Imperial Guard fought the X-Men (Banshee, Colossus, Cyclops, Nightcrawler, Phoenix (Jean Grey), Storm, Wolverine) and Starjammers (Ch'od, Corsair, Cr+eee, Hepzibah, Raza) at the M'kraan Crystal, in order to stop them from rescuing Lilandra from D'ken and Davan Shakari. During the battle, Titan was felled by Storm's lightning and slashed Wolverine's claws. D'ken was rendered comatose and Lilandra took over as the new Majestrix.
The Shi'ar Empress, Lilandra, her mind controlled by the villainous Cassandra Nova, who inhabited Charles Xavier's body, arrived in lower Earth orbit with a team of Superguardians, including Blimp, under the leadership of Gladiator. Cassandra Nova used Lilandra to enforce the power of the Imperial Superguardian Elite to attack the X-Men, using a lie that the mutants were infected and had to be exterminated. Wolverine, wearing an Imperial Flight Patch that he had taken from Neosaurus, smashed through an upper window, slashing at Blimp and Schism, severely rupturing Blimp's suit. This caused the Superguardian to shoot around the large room like a balloon.
