This is a list of Silver Age comics I think are particularly good.

One of the comics that defined the start of the Silver Age. Fantastic Four #1 also started Marvel's meteoric rise in the 1960s.
Despite the fact that I don't like the Sub-Mariner, I have to admit, this is one of the best of the early issues of the FF.
Thor's first appearance in Journey Into Mystery isn't really as good as this second appearance. The events of the previous issue are recapped here, so there's no need to go back and read Journey Into Mystery #83 - just enjoy this issue which has much better writing and art! (The backup stories are also more fun in this issue)
The first appearance of The Ringmaster's Circus of Crime, and some of Jack Kirby's best work of 1962.
The Hulk in the comic book equivalent of a Sci-fi B-movie!
My pick for the best origin story of Marvel's Silver Age superheroes.
The Mad Thinker is still one of the best Evil Geniuses in comics.
The dawn of Marvel's greatest super team.
Namor conquers the Earth in this first giant sized Annual edition of Fantastic Four. A great premise, even if the story falters some during the action.
The first really good Spider-Man story happens in issue #3 - when Spidey meets Doctor Octopus for the first time!
Beginning of the 'Tales of Asgard' series.
'The Sweetheart Superman Forgot!' is must reading for any Christopher Reeve fans.
Issue #2 and The Avengers are already falling apart.
Marvel Comics begin to tackle real-world social issues.
Spider-Man has fought Dr. Doom and all his gadgets in the past, yet here the simple Vulture gets the drop on him early on, and Spidey has to fight his way from behind all issue.
Not seen in comics since the Golden Age - Captain America is brought back!
The return of Doc Ock turns into an all-out battle aboard an out-of-control ship in Philly harbor!
Part 1 of the Showdown between The Thing and The Hulk is an action packed slugfest!
The second part of the Hulk/Thing showdown draws the Avengers into the mix!
Introduces Wonder Man, a character that will become a very important influence on the Avengers.
Introduces 'The Purple Man', a wholly different kind of supervillain.
The relaunch of the Hulk in Tales to Astonish further refines the character.
One of the best comics of 1965.
A different kind of Spider-Man story.
Really shows Thor's heroism
The X-Men encounter one of their greatest threats for the first time.
The three issues that make up this story arc are some of the best Spider-Man comics from the Silver Age. Peter Parker goes to college where he meets Professor Warren, Harry Osborn and Gwen Stacy. But Aunt May becomes sick and falls into a coma - and Spider-Man may just be responsible. When his arch-nemesis steals the one thing that may cure her, Spider-Man will stop at nothing to take him down!
One of the most memorable match-ups of the Silver Age: Thor vs. Hercules!
Issues #48-50 of the Fantastic Four has become known as 'The Galactus Trilogy' it is one of the crowning achievements of Stan Lee & Jack Kirby's collaboration.
This is a typical all-out Kirby actioner.
Part two of the troll invasion storyline features more non-stop action!
An exemplary issue of the late 60s Lee/Kirby style.
Conclusion of the epic battle against the Enchanters!
A good Lee/Kirby Thor issue from the late 60s.
Thor meets Mangog for the first time.
