Actually, Wolverine ripped the two Muramasa claws out. So, he has only bone claws again.

Jubilee was this kinda person in the beginning, but after a few years, she became one of his best and truest friends.
(And a lot of people annoys Wolverine. It's part of his character. Writers use this as a comic element in the comics. This plays central part for example in the Wolverine: First Class or in Astonishing Spidey/Wolvie.)

 Wolverine's character needs to be angry, but if he has a good life with a lot of good friends, then why should he be angry? Writers can't do much with a domesticated Wolverine (there are some, but most of them can't).
So what can they do? Tore his relationships apart. Kill or hurt badly someone in his life, and Wolverine is his same old self again: killer instinct and berserker mode on, and he goes on a vendetta. (Okay, there are other archetypical Wolverine stories: someone hurts him badly, someome manipulates him, or someone uses his body.) 
 
For most of his writers, his character works better without deep social contacts. He was always an outsider and a loner, and they don't want to change that. I'm happy, that despite this, there are some writers, who are thinking otherwise. Claremont gave him Crawler, Storm, Kitty and Jubilee (and a family with Mariko, Amiko and Yukio). So he has or had a lot of good friends (all of the above and others), and he has good stories with them. The new writers are not able to give him new friendships, because they don't write him long enough to do so (and they often kill off they newly added characters).

No. The question was good. But his best friends are dead (as most of his lovers), or are in trouble, or in Storm's case, she is married. Wolverine is a loner. Writers like to write him that way, so they tore his relationships apart.

My guess is Wolverine #154 or #155. It's only a guess. I never read those issues, they are hard to find.

If you like X-factor (and especially Layla Miller), then you should read House of M and Messiah Complex. These two, and the Second Coming are important storylines to understand the things in the current X-universe.  And yeah, you have to pick up a lot of X-Factor back issues, too.
 
If you want some fun reading, Astonishing X-men is a good choice. The Joss Whedon run was phenomenal, and the Warren Ellis issues are good, too.
 
If you want some really good classic storylines, then read Dark Phoenix Saga, Days of Future Past, or the whole Grant Morrison New X-men (it's modern, but it is an instant classic).

Elf. They friendship was unique.
Or maybe Puck.
But they are both dead...
 
Maybe Kitty or Jubilee.
But they both have troubles now...
 
And my last contestant is Storm. They have a special friendship. Claremont forged a special bond between them. (There was a time, when Wolverine left his actual team to help her recovery.)
