I believe that clones have been overdone when it is done poorly. If a writer is talented enough to try something new with it, I believe there is still some potential to be pulled out of the idea. These stories always come down to the same "Who is the real person and who is the clone?" Having a clone is used too much for deus ex machina or for a quick evil twin, which is bad because their are better ways of doing both. If the villain has the foresight to create a clone to put into a dangerous situation one would think we would come up with a better way to survive. An evil twin doesn't need to share a genetic code with the hero to be awesome. Look at Wolverine and Sabretooth, or Spider-Man and Venom.
On a side note, way does the cloning process always make people's moral compass screwed up? Using that logic we should just clone the most dangerous villains so that way we have a good version of them running around.
