Actually if I had to bet. I'd say that those 10% is Martian DNA.
Think about it. Jon disease or genetic breakdown manifested itself has incompatability between kryptonian and human dna, but only started manifesting itself has the baby (Jon) grew older. So in a way its what happens when humans try to clone a kryptonian, during the accelerated growth the genes start to breakdown and they end up in failure. Even Luthor with all his wits hasn't figured it out yet.
But what would Harvest do?! Someone from a future timeline with the ability to move through time would do. He put Jon in stasis, and created a clone using the same genetic donors has Jon, Kal and Lois, but he knew that a simple clone would not fix anything so he needed something that could hold the two incompatible dna strands together when they started showing signs of genetic breakdown. And in DC what's the other race better known for its strange DNA, and amazing metamorphic/adaptability capabilities. The Martians!
That would explain not only why Kon telekinesis was able to surpass Jon TK and kryptonian powers, but also why unlike Jon he has no kryptonian powers whatsoever.
That third strand of DNA that neither Superman, Cyborg and Dr. Shay Veritas were able to identify. (Cyborg even stated that he didn't even know if the third strand could be called dna) Remember that in this current universe Martian Manhunter is much more of a loner, and people don't know much about him, and I'd would assume that's even more so when it comes to Martian genes.
That's my theory anyway. Give him enough Martian DNA to help the two different main strands hold together, but not enough so that extra strand caused to much genetic changes.
Remembering back at Superboy earlier stories, that alien woman that seemed to be made of fire showned when he broke into that prison, she not only had knowledge of kryptonians but was able to sense Superboy genes and called him an abomination. And I don't think she was refering to him has Supergirl did, because he was a kinda of clone, but rather because she most have identified to what species that third strand belongs to.
