What made this "Superman" so strong what made him different from regular kryptonians?

Pretty much. It wasn't mentioned in COIE that he was stronger than a normal Kryptonian

Plot + he is a Silver Age kryptonian for his physicals and the power of his heat vision / freeze breath.
A lot of things actually.
Although Superboy Prime, only got his powers much later than most versions, his power levels were almost at the same level that silver age Superman. That alone made him a threat worthy of caution.
Add to that the fact that he was immune to magic, because in his universe there was no magic, also add to that, the fact that his Krypton was swallowed by the sun and didn't exploded, which lead to the fact the no kryptonite existed that could harm him.
And you get a godlike level character, with no weaknesses whatsoever, and completely psychotic.
Bad news all around. And someone no one wanted, on the opposite side of the field.

Prime never fought Silver Age Superman. He fought Kal-L the Golden Age/Earth-2 Superman who did get the downgraded to Post-Crisis levels.
No. Silver Age Superman was still more powerful than Superboy-Prime. He could move at limitless speed, SBP could not. He could destroy an entire solar system with a sneeze, SBP could not. And he had all those powers that SBP didn't have, like super-hypnosis, super-ventriloquism, teleportation, telekinesis, telepathy, shapeshift and many others.
The only advantage Superboy-Prime had was that he was immune to magic and had no kryptonite that could hurt him, while although silver age Superman become so powerful and gained so many abilities that it became ridiculous, he still was vulnerable to one thing... Kryptonite.
because he is from our world and his showing those comic poser how angry we fans are at times. Oh and the fact he is at SA levels of power does help too.

He was Superboy from Prime Earth back in the Silver Age days, and he wasn't retconned like the other Supes. So he still retained the ridiculous power level from the SA.
Because he was a Pre Crisis Kryptonian. On par with the Silver Age version of Superman, y'know the one who was ridiculously powerful and got new abilities as the plot demanded it. His feats include such gems as:
- Pulling a line of planets with an indestructible chain
- Flying so fast he broke the “time barrier” and to infinity
- Grabbing a neutron star, then hurling it billions of light years
- And most infamously, flying to another universe when he feels he's about to sneeze, before destroying an entire solar system with said sneeze
Superboy Prime doesn't consistently display such a ridiculous power level, but he's got a few feats up his sleeve. For example, did you know that Jason Todd, best known for being the Robin that was murdered by the Joker, was actually brought back to life after a 20 year death when Superboy Prime threw such a hard punchin another universe that it shattered spacetime in that universe and warped reality.
And that's not all.
Superboy Prime also has two MAJOR advantages over Post Crisis Kryptonians, one of which is unique to him even as a Pre Crisis Kryptonian: His immunity to kryptonite and magic.
His immunity to magic stems from the fact that magic doesn't exist on his Earth, Earth Prime. Therefore the vulnerability to it doesn't exist either.
His immunity to kryptonite is due to the fact his Krypton's destruction didn't result in the creation of kryptonite; in his universe Krypton was absorbed by it's sun, not blown up, therefore not chunks of the planet were irradiated into kryptonite. Additionally there's this inconsistent, sort of rule where kryptonite from one universe can't hurt Kryptonians from another, but personally I take it with a grain of salt.
Last but not least, is the fact that Superboy Prime is an EFFING PSYCHO! Unlike the Post Crisis, Silver Age or Golden Age Supermen, Superboy Prime does not hold back. During a fight with the Teen Titans, he beheaded Pantha almost casually because she prettily insulted him.
When the level of magic was reduced across the DC universe, he kidnapped and brutally tortured Mr Mxyzptlk becausehe wouldn't recreate Earth Prime. MR MXYZPTLK! The guy who could destroy the universe with a snap if he was so in the mood! Granted, his powers were reduced, but given how mind boggling powerful Mxy is that ain't saying much.
Combine all those factors together, and you have yourself one of the most powerful characters in the multiverse.
TL;DR - A combination of Silver Age level powers, lack of usual Kryptonian weaknesses and the stability of a gorilla wearing high heels on a cobblestone road.
