In fact he actually behaved like that government guy who acts tough and will behave arrogantly in front of the main character like the government guy who acts tough and will behave arrogantly in front of the main character from every other movie.

He's lucky Thor didn't get pissed off and choose to destroy every aspect of SHIELD and HYDRA and his unfaithful ass right then and there.

Thor should've just let them take Loki so that Loki murders every single one of them.

Thor isn't hostile towards normal humans who aren't attacking him.

Pierce is in a high government position and in a high position in a secret society. When you're in that type of leadership, you have to show confidence and authority, or your own authority could be questioned. Basically, you can't look like a punk in front of your subordinates, even to someone like Thor. And it's not just him, Fury also carries himself with authority around people way more powerful him. In those positions, you have to.

Didn't Hawkeye yell at Thor in Endgame. Thor isn't threatening. In real life people have the audacity to curse even the supposedly almighty Gods and Deities of their respective religions. Thor isn't even a God in the MCU. Just downgrading Thor's heritage from a divine being to a prince of a race of super strong aliens surely gives you enough confidence to argue with him. Think about it. Automatic reverence and devotion only arises for the divine. It's human nature to be sceptical or condescending towards other things.

And its not just Thor who could kill Pierce then and there. So could Cap or Tony. Are human beings afraid of Cap or Tony. Is Nick Fury scared of any Avenger regardless of their power?

Besides, being the Secretary/Director of Shield/Hydra also gives you enough confidence and power to argue. Humans weren't a primitive race in the MCU at that point. They had advanced technology, some even rivaling tech from other realms. There's no need for Pierce or Earth to be afraid of Thor or Loki. Yes, they could singlehandedly kill a lot of human beings but I'm sure Shield had enough power tech and resources to subdue even Asgardians. MCU Earth was always meant to be special. Isn't it weird that the only successful resistance against an Universal Threat like Thanos was led from Earth by the aid of human technology and brains.

A few reasons:

1. Thor’s feats on earth at that point don’t illustrate the sheer amount of incomprehensible power and damage Thor could unleash. Pierce doesn’t fully understand what he is dealing with.

2. Pierce must show he is in charge at all times as a senior officer, even in the face of extreme danger. Officers don't have the luxury of appearing weak in front of enlisted.

3. A belief that Thor is largely benevolent and would not choose to harm humans in that situation

4. Unlikely, but perhaps he believes Captain Marvel could be summoned and act as a defense against Thor in a pinch.

5. He’s desperate and very close to the Tesseract. This might be his only chance. He was acting out of desperation rather than logic.

6. The other Avengers are there and are perhaps ready to protect him if Thor loses it.

7. He’s just a moron
