I've never outright cried at a comic, but I tear up at Kingdome Come and Superman For All Seasons every time.
I've never actually teared at a comic book. But the ones that brought me the closest were Kingdom Come, Identity Crisis and Death of Superman.

Mega Man by Archie Comics. The entire "Prototype" story arc. Especially the ending. Its so sad... :'(
I also almost cry everytime on Wreck-It Ralph when the girls are being jerks to Venellope or whatever her name is. I don't know why.
The other two times I almost cried were in videogames. The ending of Sonic Battle (And now to think of it the ending of the Sonic X adaption of Sonic Battle), and the ending of Mega Man Zero 4.
Other than that, nothing else has made me cry. Oh yeah, except for the All-Star Superman movie. I forgot about that. I should read the comic when I get a chance.
The only one that has made me cry was Amazing Spider-Man #700 when Peter "died" and saw Uncle Ben, when they started talking tears came out of my eyes, finally Peter got to talk again with his hero, his role model, his everything, it was really emotional.
There are other ones that have brought me close to cry:

I've never actually shed a tear over a comic, but I've come close several times reading All-Star Superman.

@superadam: You should really read All-Star Superman. The movie was pretty faithful to the source material given the run time, but the actual comic is much, much better.
Too many for me i feel you guys are not at one with your emotions which to me is weakness.
Locke & Key, Heinberg's Young Avengers, Moore's swamp thing vol.2, Owly, Fables 81, Kelly's deadpool, Avatar the last airbender: the search, Translucid, Harbinger, New 52 Shazam, Planet Hulk, The Underwater welder, ending to Whedon's x-men run, etc
These didn't make me cry, but they were soul-crushing nonetheless:

When Kick-Ass 3 ended I almost teared up. I probably would have, but I read it with people around so I stopped myself.
Spawn #76. That issue was so beautiful and so well-written. A real heartwrencher.
Also, The original Crow series was incredibly depressing. I think it made me tear up a bit.

the movie is total damn garbage compared to the comic.

All-star Superman, the Regan scene comes closest.
Also Teen Titans # 23 Lights Out part 3 - Secrets and Lies, Speedy reveals her secret to the team.
Any Rob Liefeld-illustrated comic makes me cry out, "Oh, the humanity!"
