The Marvel Cosmic run from Annihilation through Thanos Imperative is probably in my top five but it covers a bunch of books and events written mostly by Abnett and Lanning as well as Giffen on Annihilation. I didn't include it since it is not a straight run on a book.

1. Kieron Gillen | Journey into Mystery - Amazing amazing series. Easily my top choice.
2. Nick Spencer | Superior Foes of Spider-Man - One of the best book marvel's ever made.
3. Dan Slott | Silver Surfer - Its the SS book I we wanted but didn't know.
4. Rick Remember | Uncanny X-Force - Super cool and one of the best X-stories in the decade.
5. David Aja/Matt Fraction | Hawkeye - Amazing and actually had a huge impact on all of the current titles marvel is doing now and eventually the books DC started to put out when Marvel changed all their titles to feel like indie books and just made mainstream comics better.
6. Johnathan Hickman | Fantastic Four - Got me int the FF it was Incredible.
7. Gred Pak | Hulk - Is the best Hulk run of all time by miles.
8. Mark Waid | Daredevil - The run was really good and entertaining and it was something Daredevil really needed even if die hard fans can't accept it. It did so much for DD in terms of rounding out his character.
9. Greg Rucka | Punisher - I think it was the best Punisher run
10. Johnathan Hickman | Secret Warriors - The fact almost everyone on this team is now dead is one of the biggest tragedies in comic books. Such a huge waste.
