Another thought...based on the new Krypton TV show logic on SyFy... DD could be "Beaten" buy Brainiac’s city shrinking technology. Doomsday would be shrunk and frozen in place. Based on their logic his technology keeps them in a physical paralysis state.

Therefore, my plan would involve a hero sacrificing his body and mind. In order to keep DD occupied a hero would need to battle him while the shrinking technology takes place. Once the Brainiac’s work is done, you would now have a .001mm DD stuck in a battle with a hero. Then you take said shrunk paralysis city place it in the liquid iron core of an undisclosed un-mapped lifeless planet in a stable orbit of a black hole on the edge of the galaxy.

Worst case, if DD gets free he is stuck in the liquid core of a lifeless planet in which he has to dig himself out of iron and rock, and build up enough escape velocity to leave the planet and escape the orbit of a black hole. If he manages all of this , then you have a .001mm DD running around trying to kill people and I can think of more ways to keep .001mm DD occupied (lock him in an endless river loop, create an vertical wind tunnel that keeps him in a perpetual free fall with micro air burst to keep him centered.)

Nevertheless, it requires a hero’s sacrifice with the potential deletion of history so no one will try to find and rescue him.

After typing this up I realize it doesn't "Kill him for good"...but still, we are trying to save the universe here come on….

contrary to popular belief he can be killed by the same method multiple times. superman has beat him to death around 7 times with pure raw brute force. has ripped him in half twice. after encountering Imperiex he needed to be cloned to be brought back to life. which means he is actually dead. a clone is a twin not the same thing. so all other doomsdays are just the twin of the original

@mikeymoe: shrinking him down would make him way more dangerous. because the nature of his abilities he wouldn't get any weaker so now you have a super small DD who still has virtually limitless strength. the smaller an object is the more impact force it can generate. since his fists would be super small it would make his striking force all the more damaging
