1) He's damn fast so he can usually hit you first and hard. Most people can't stand up to a million superman level punches in under a second.
2) He's damn fast so usually, the other guy can't hit him. He's too fast for even the Flash, which makes him too fast for anybody to fight in a purely physical way, even if they are incredibly fast in their own right.
How do you beat him? Well you counter those things.
Physical invulnerability (either Juggernaut style or Deadman style or Ghost Rider style should work fine) is the best way to counter the first problem. "Can't touch this" defensive powers like Chunk's or Mano's can potentially make him beat himself too, if he doesn't know about the character. Keep in mind, Zoom is a criminal profiler and an ex-member of Alex Luthor's Society which means he knows most DC heroes and villains.
To counter that second one, you need something that doesn't require aim. Telepathic attacks and reality warping come to mind first.
Problem is, there aren't a whole heck of a lot of characters that are both physically invulnerable and have telepathic attacks. Reality warpers are your best bet.

Here is the thing though...Zoom uses his Time Manipulation powers for specifically Speed and Fighting purposes within a battle... where as the Time Trapper and Infinite Man seemed to use there Time Manipulation powers for Reality Warping like purposes... but also keep in mind I believe it was Pre Crisis Darkseid that beat Time Trapper and Infinite Man... not the Post Crisis version... and based on the principle of Zoom's use of Time Manipulation of Super Speed purposes... I cant see Darkseid actually hitting Zoom
