Assuming they're all in their prime, and, drawing only from the post 2008/canon continuity, team 2 prevails. Ventress is a weak link -- her inability to thrash the likes of CW Maul, Quinlan Vos, and pre-ROTS Obi-Wan & Anakin demonstrate that she's a tier 7. Kit Fisto can take Grievous again, Obi-Wan staves off prime (TPM) Maul long enough for Anakin or Qui-Gon to thrash Ventress, with the other Jedi holding off Vader in the interim. The level 9s (Dooku & Mace) slug it out, but Dooku tires quickly and will go down.
All in all, no matter who is better, pretty much every fight here will be lengthy and drawn-out, except for one with Ventress. She'll be swiftly subdued, and her opponent will systematically team up with the remaining Jedi until each member of team 1 is beaten.
Tough choice. I still have Vader and Anakin as close but I rank Anakin above him slightly, as of ROTS Obi Wan can comfortably beat either Maul / Ventress / Grievous (already did). Considering Ventress' performance against Grievous she probably beats Fisto, and Maul obviously beats Qui Gon. Mace Windu is the best here though and would beat Dooku in a tough fight (can't abuse Vaapad against him).
Overall I'd have to go with Team 2, Anakin vs Vader and Mace vs Dooku will be close but the Jedis would edge it out. Obi Wan is comfortably above any of the remaining three and Fisto is a solid teammate, Qui Gon is eh but Obi Wan can carry.

To be fair, Vader has been confirmed to be more powerful than his former self:

It's a pretty even fight. One difficulty is just determining how the match-ups would go. If you want team 1 to win, you could probably find an arrangement that would work out in your favor, and vice versa, and there's no real neutral "obviously they would use these match-ups" pairing.
I personally have come down on Vader being better than Anakin after the new canon being out for some time now. He's slower but stronger, has less force capacity in the sense that his midichlorian count would be lower due to chopped off parts, but he has also gotten pretty good at using his hatred, probably understands the force better in a sense, and has increased his combat skills.
Dooku and Mace are pretty even.
Kenobi, Qui-gon, Maul, and Grievous are reasonably close to each other.
Ventress and Fisto are about the same, and both have flashes of brilliance that can put them above their "average" showings.
Team Vader wins in canon, but it will be a close fight.
Ventress, Grievous, Qui-gon, and Fisto are all the lower end characters, but Ventress and Grievous just have more showings.
Anakin, Dooku, Maul, and Kenobi are all in the mid end here, with Anakin and Kenobi being the superior duelists, but if Kenobi gets taken out with the force again, the sith could win.
Vader and Mace are at the top, but Mace's victory over Palpatine can be called into question, and Vader just overall has way more feats. He is also extremely durable and battle hardened, killing many jedi, so I think he would be better than Mace in a large scale battle like this.
Originally I was thinking Ventress is kind of a weak link but I think Obi-Wan would go down sooner due to the presence of Count Dooku here. Kenobi won't be able to press his advantages against Grievous or Maul because of Dooku and Vader. Vader is a direct counter to Anakin and Grievous has proven he can fight Mace on almost equal-terms pre-office, so even office Mace should have a hard time with him unless he force crushes right off the bat, which he might not do since there are so many enemies here. Fisto or Qui Gon should take a majority over Ventress but Maul should beat either of them.
Dark Side team barely win in both rounds but there are favorable scenarios and possibilities where team Anakin can win.
I'll give Team Vader 6/10 in Canon.
Grievous, Mace, Anakin and Dooku are much more powerful in Legends so it's almost an even-split. 6/10 doesn't change for this.
Leaning towards Team 1 for Canon but it really comes down to who can reduce the enemy roster faster.
Kit, Qui Gon, Grievous and Ventress are around the same level and notably weaker than the rest meanwhile rest of the six are all close to each other so it comes down to who fight who and subsequently who goes down first.
Kenobi and Mace can respectively take out Maul and Dooku meanwhile Vader beats Anakin after a good fight then Mace and Kenobi overwhelm Vader.
You can also argue for scenario where,
Dooku>Kenobi
Mace>Maul
Vader>Anakin
where this time Mace gets overwhelmed so it really comes down to who goes down first among these six which in this scenario will likely be Maul.
Team Vader both Rounds. Qui Gon is a little bit of a weak link in both. Legends Grievous, Dooku, or Ventress can hold their own against and potentially defeat Mace, Legends Maul can match Obi Wan for a time, Vader can take Kit and Anakin gets handled by one or two stragglers.
Cannon is much the same, but Grievous becomes a weaker link. He can still defeat or hold off Obi wan and Qui gon, but likely loses to Mace, Anakin and Kit.
