Like it was said earlier there was a one-shot Spider-man vs. Wolverine (very good, pick it up) Spider-man had Wolverine, But doesn't want to kill him. Spider-man is too fast, too strong, Plus spider sense so you can't hit the bastard. And like said earlier he single handedly took out the X-men. Wolverine wasn't much of a challenge.

Spidey just has to start punching Wolverine in the head very quickly. This has been used against Wolverine several times, his healing factor doesn't have a chance to heal in brain if you keep up the repeated hits and he eventually gets knocked out. Spider-Man has the strength and the speed to do this.

There's just so many things that Spidey could do to Wolverine the Mutant Punching-Bag. My vote goes to the 'beat him unconscious, web him to the undercarriage of a car and dump him into the river' option.
