Michael has better raw accuracy. His marksmanship is actually quite remarkable. Easily headshotting a gangster trying to kill Franklin from hundreds of feet away while hanging upside down after being tortured. Shooting out the engine of an airborn plane miles in the sky with a high-powered sniper rifle. He obviously doesn't have the power to manipulate time, but his slowmo is supposed to be reflective of his impeccable shooting skill. His daughter even commented that he doesn't miss, and I believe he was fast enough to match or beat Trevor on the draw with just his reflexes, after Trevor drew his gun by surprise.
All that said, Niko is overall more impressive. He's much younger and in incredible shape. He's been a child soldier, involved in numerous horrible conflicts, so he's probably more experienced than Michael not to mention better trained. It took him a few weeks or months at most to go from a nobody bum to the most notorious hitman in the most crime ridden city in the world, destroying multiple entire gangs singlehandedly in the process. Missions in GTAV that would require the trio teaming up, Niko did alone. Even Johnny expressed that he was scared of Niko, and Johnny is the guy that stormed a penitentiary and killed god knows how many police officers just to reach one man. Niko, meanwhile, was a downright one man army in his final mission. Nothing could stop him. Michael, on the other hand, can be killed by Franklin.
And if we're talking about driving, it isn't even a contest. Niko's feats are even better than Franklin's, let alone Michael's.
