Unicron is just a frickin robot, Galactus is a cosmic being with a near infinite source of cosmic energy.
I'd say Galactus... and in a staring contest, Galactus would be losing then shoot his cosmic beams in Unicrons eyes.
So? He doesnt have the same level of power as Galactus, no one in that universe has power levels close to the cosmic beings in DC or Marvel.
Don't you need some sort of Matrix to beat Unicron? Basically it's a plot device to make him unbeatable.

If it's comic Unicron vs Galactus, then Galactus would win.
Comic Unicron coud be hurt by sufficient TF weaponary;
Notice, how they blew a hole right through Unicron's foot armor.
Even Scorponok could tear through the armor with his bare hands.
Galactus hits harder than this.
Autobots needed the Matrix not because it was the only thing that could hurt Unicron but it was the only thing at their disposal that could kill him easily for good.
The thing is, Unicron, in his physical body, is far weaker than his astral form. If this was his astral form, now that would be a fight.
