Daniel-San is more trained in terms of h2h but I don't think he's ever had to fend for his life and he's nowhere near as experienced as Ellie when it comes to surviving.
Her world is far harsher and she's more battle hardened.
It all comes down to if he can disarm her but I don't know if that will happen.

The final battle in KK 2 was a fight to the death. If he had lost, he would have been killed.

When has Daniel ever fought an adult? He only fought kids around his age. Ellie was fighting a man who was far stronger and heavier than her, but she managed to survive.
@jedixman: I don't think fighting an "adult" is all that important. All the people Daniel fought were trained fighters. Chozen for example, was the best of the best, he beat 5 other black belts by himself. The fact Daniel beat him (eventually) is more impressive then just fighting a grown up.

Was he skilled? That's a different type of fight. A smaller more nible character can out maneuver a larger person. I don't remember her ever facing someone with martial arts knowledge/training in close quarters combat. (Are you talking about Ellie kills David)? Just to be clear? Cause she sneaks up behind him and stabs him. That wouldn't be a factor here. Also David did a lot of talking/jobbering during that scene.
I mean he wasn't even paying attention when she picks up the machete and hacks him to pieces.

I think the ability to bring down somebody far bigger and stronger than you is rather impressive. But yes, Chozen is quite impressive... honestly, the fact that Daniel beat him makes no sense. There was some CIS/PIS there. Chozen was far better than Daniel, had more training and experience, and he spent more time fighting. The moral was that the "moral" fighter will beat the "evil" fighter, which is why Daniel won, but Chozen was clearly the better fighter.
@jedixman: Daniel may not be all that strong, with lifting strength, but all his opponents and his teacher all had pretty great striking power. Johnny broke a wooden sign with a kick, Chozen was breaking ice blocks like the other guys in that bar, LaRusso himself was capable of breaking 6 blocks of ice when far bigger people could only break 2, he also broke thick pices of wood under Terry Silvers training in the third movie. John Kreese was easily punching apart car windows with his stikes (the actor broke his hand during filming). Miyagi had the best feat, he karate chopped through a fricken log at the end of the second movie.
I don't think pure physical strength is all that important unless you're a wrestler or something.
People are seriously underrating Ellie here.
Canonically she has beaten entire crews of men armed to the teeth and out to kill- at the very, very least she at least had the stealth to avoid them. And the environment here lends itself to stealth anyway.

Ellie doesn't have impressive skill, especially in the first game. Daniel fought for his life against Chozen, so he's no stranger to that. A knife won't help Ellie overcome a massive stat and skill difference.

Young daniel beats young ellie. Ellie from TLOU I is just too small, young, weak and inexperienced with CQC to stand up to daniel. She could get him if she sneaked behind him, but as long as daniel has his eyes on her, he simply disarms her and beats her up.
Old daniel probably loses to adult ellie. TLOU II ellie has geniune fight-to-death CQC experience and is too skilled and experienced with shanking people. Daniel would probably still win in h2h but with her knife and a 40 feet distance he dies.
