Do full in-game perks and upgrades apply to Alcatraz?
The suit can take explosions and rocket rounds, fall kilometers from the air just fine, and since the wearer has no internal organs (because if I remember correctly, Alcatraz was bonded to the suit when he was heavily injured) I do not think Captain America can hurt him with his standard gear
Then there is the suit's "Armor Mode" which makes him invulnerable for a time, and I can only see him using this mode if he gets heavily damaged by Captain America. If Captain America is thinking of hiding, he can use his Nanovision to easily find Captain America.
If Alcatraz gets his hands on Captain America, without any proof that Captain America can loosen or break grips quickly against Ultimate Spider-Man (Peter Parker) strength level, I am certain it is over for Captain America. Alcatraz has the strength (or striking power) to kick cars to the air.
Nanosuit 2.0 (I believe wikis are only reliable when it comes to pop culture. I mean come on. Are wikis seriously THAT unreliable? There are moderators who moderate right?)

Oh hang on...according to a thread, Veshark said that "Cap has used the shield with enough strength to shatter Iron Man's Extremis helmet (armor that's strong enough to tank a nuclear explosion), chop off Ultron's adamantium neck, knock out Namor, and deflect a flying Mjolnir off its trajectory. All of which can sustain tank bullets as well." The thread is down below.

May I also say that despite those impressive Captain America striking power feats, since there are no scans and no context, I have a feeling Captain America had to use all or most of his strength to do the following in atleast ONE STRIKE.
Also, as stated by AtPhantom from the Master Chief VS Prophet and Alcatraz thread above...
"the nanosuit 2.0 is quite more than 50% better than 1.0. Upper level calcs from the novelization put the suit's maximum strength at 200 times that of a normal human, with 0.08 milisecond reaction time, and make you fast enough that when you run past cameras on the NY highway, they give you a speeding ticket!"
So I believe Alcatraz is capable of dodging or countering the strike and then tries to open fire on a spot not protected by the shield.
Also, with SECOND, Alcatraz is an extremely tactical and intelligent fighter.

Those aren't all his feats, but good enough. I think Alcatraz wins in a good fight; Cap has his shield and arguably a speed advantage, but Alky's healing factor, cloak, durability, and overall combat utility gives him the win IMO.

People tend to mistake them for separate entities, but Alcatraz and Prophet are indeed the same exact guy. Basically, Alcatraz started going by "Prophet" at the end of Crysis 2.
