Umm, no, he can't. Unless he suddenly has telepathy, this is a stalemate. Thor can fly and Juggernaut is mostly invulnerable.
EDIT: Okay, thor might have a better chance at just stopping Juggs, but Juggs will keep moving in a straight line if he wants to. The magical ****** has walked through thin air before.

It's supposed to be the "unstoppable" juggernaut. Y'know how after he gains any motion he can't be stopped. WWH used this to his advantage letting him run into a lake.

Then he simply closes the portal, and it's SEE YA, Juggs !

Well, that's my solution if i was roleplaying Thor. However, as far as trying to stupidly stop Juggs, i wouldn't do it. Coz, as soon as Juggs gets his momentum going, NO FORCE ON GOD'S GREEN EARTH CAN STOP HIM, physically. (that's why he's called the Juggernaut, the Immovable Object).
thors only hope is the portal since the odinforce was taken away , with force the magc damage he could do would destroy juggs , but since hes no longer able to use it its portal or loss since evn if he magics the helmet off which i doubt he wont be able to stop him
Thor has ALREADY STOPPED Jughead. And if his spell hadn't ended after the minute (that's how long it took to kick his a$$) then Jughead would be as dead as Airwalker was for tangling with Thor. I'll have to dig up the issue but that was a stomp.
I think that Thor will fail because, in previous fights with juggernaut he has never stopped juggernaut, he may be able to beat up juggernaut, but not stop him.

I dunno laying on the ground fearing for your life sounds like a "stop" to me.
If Thor managed to stop his forward momentum and reverse it, then at some point he must have been effectively standing still. Even if it was only for a second, he was technically stopped. Which satisfies the requirements of the thread, I believe.

except he was walking very slowly when that happened, and not running.
