Ganondorf wins after a very long and brutal fight. Bowser has plenty of planet-busting feats, but Ganondorf has the Triforce of Power, and has choked a godlike sage to death while being impaled with a sword that exploits his main weakness. Bowser is ridiculously powerful, but Ganon is even more so.

While I'm not aware of any planet busting feats either, I think he may be referring to him busting a very small planet in the Super Mario Galaxy games?

@wolfrazer: My mistake. Near planet-busting would be the more appropriate term. He didn't actually destroy planets, but he performed attacks that could leave giant craters, albeit with the magic macguffin known as the Grand Star.
Ganondorf, only because he is impervious to anything except the blade of evil's bane (the master sword) and silver/light arrows.

Bowser is in the hundred thousand + plus range in physical strength
Ganondorf is peak human, and ganon is stronger but still doesn't hold a candle to Bowser
Ganondorf can be severely wounded by conventional weaponry (Hammers big swords)
Bowser has tanked hits from hundred tonners like Mario, he's been tossed into the sun survived Sammers kingdom being destroyed and the universe completely collapsing around him.
Bowser is also much more magically gifted, having teleportation, and reality warring powers in his arsenal, along with his fire breath and size manipulation.
Really the only thing Ganondorf has is his unkkilable outside of the Evil Slaying weapons. But even then being ripped in pieces quantifies as a win in my book, since Ganondorf lacks a healing factor, as shown in Twilight Princess, when he was stabbed through the chest with the Sages Sword and never healed from it..
Ganondorf beats Bowser and then they realize that their on the same side so they teamup to find and fight both Link and Mario.
Still Ganondorf, again while Bowser has the strength advantage, that's pretty much all he has and that won't really do anything for him. Ganondorf is the more powerful sorcerer(I'm not recalling any great feats for Bowser and dark magic, or at least nothing that Ganondorf hasn't already done) and while Bowser has survived a lot of things, so has Ganondorf and he's never really been KO'd from any of those attacks either, normal weaponry doesn't harm him, so even if Bowser does land a hit, it won't really harm Ganondorf here.
Death Curse on Bowser GG, or Ganondorf could slice him apart with swordplay. Even with prep, Ganondorf could obtain the Triforce and have omnipotence(he has at least twice), Bowser is done then with but a thought.

@wolfrazer: I don't think you quite understand just how powerful Bowser really is. I mean, sure Ganondorf's dark magic is more destructive than Bowser's own, but that's pretty much it other than Ganondorf actually having weapons.
Bowser's shell is incredibly durable. Think of it like this. A regular Koopa's shell is extremely durable and capable of withstanding pressure over 200 lbs and that's just a regular run-of-the-mill Koopa within Bowser's army. Bowser is essentially a Koopa cranked up to eleven. His power is so ridiculous to the point of disbelief like when he has turned Giant in Bowser's Inside Story everytime he is sent into immediate mortal danger from one overkill blow, he was able to escape the vacuum pull of a man-made Black Hole just by solely punching air to push himself forward. Even when he gets sucked into the man-made black hole, he can escape right out into an attack just by spinning into a spiny ball like a certain blue hedgehog. Even his shell is capable of withstanding a rushing ten foot tall robot trying to rocket boost into him at normal size. His most impressive feat is when he was able to defeat a more powerful version of himself called Dark Bowser who could actually grow twice his size and increase his power. While the Mario Bros. were the ones who actually destroyed the mutated Fawful that was giving the Dark Star within his body, it was Bowser who ultimately defeated the Dark Bowser.
I'll give credit to Ganondorf though. He does have amazing sorcery and was able to defeat the Hero of Time one time (albeit it was only in the Fallen Hero timeline), but then again... So has Bowser when he convincingly defeated Mario once at Peach's Castle with the Star Rod. (in other words, he cheated.)
Honestly, the fight could go either way depending on whether Bowser gets access to Giant Bowser (which would be instant GGs for Ganondorf as his Ganon form is nowhere near as massive) or if Bowser just gets access to Giga Bowser (which is why it could go either way)
@alex_night: Bowser cannot kill Ganondorf without the Master Sword, no matter how big he gets. Ganondorf has survived attacks from powerful dark magic artifacts while already wounded, castles crashing down upon him multiple times while wounded and coming out unharmed, attacks from deities. Being bigger =/= being better and Ganon's form is pretty big in various instances not just in OoT.
Ganondorf could just place a death curse on Bowser, something which he did in base form that killed a life creating deity(Great Deku Tree) and be done with it as Bowser dies.
Ganondorf is just too powerful and versatile, Bowser cannot defeat him considering it's consistently shown the only thing capable of doing so is the Master Sword when he has the Triforce of Power.
With the prep Ganondorf gains the Triforce and gains omnipotence, done Bowser.
Gannon has the advantage pretty much across the board. Bowser despite being quite strong and durable is way out of his league. Gannon has substantial advantages in overall skill (Especially dark magic) as well as having vastly better feats of power to fall back on, such as taking down Midna after she had all the fused shadows, and he didn't have the full triforce for that fight.
To be honest even the hero of the game has no business contending with him. Link has the master sword which is his ace in the hole. Gannon is vastly superior to him across the board. Bowser has very little chance.

@wolfrazer: We have seen that's not true with OoT since you could still hurt Ganondorf with the Biggoron Sword after shooting him with a Light Arrow in the Tower fight and every single weapon that does damage including a Deku Stick can hurt Ganon in the Final Fight and it does the same amount of damage as the Master Sword! If something as weak as a Deku Stick can hurt a giant pig, then there's no doubt that Ganondorf would be slain by Bowser. Like I said, Ganondorf has more destructive force, but Bowser's strength and durability is massive.

@alex_night: Those are game mechanics, what is actually shown via cutscenes and noted in lore. Only the Master Sword or Light Arrows can affect him with the former being the one to actually kill him while the latter only stuns, everything else doesn't which has been shown multiple times.
Bowser's only edge is strength...which isn't helping him. Ganondorf has him outclassed in pretty much everything else.

Bowser has been hit by a plumber who hits with 100 tens of force. With a hitting power like that Mario would obliterate Ganondorf. And Bowser he merely flinches if even that

He then survived for a hundred years before laying attack on hyrule again. So unless bowser manages to bfr him to some alternat dimension that bowser will die.

You're right but how does Ganondorf fight if Bowser blows appart appart his body and tosses his head into space. We've already established Gandorf having no healing factor
