Gimli has better amour then Aragorn, somewhere in the book Aragorn commented thats Gimli's axemanship was the best he has seen (or among the best he seen?).
Aragorn was without doubt a skilled and experienced fighter and has a reach advantage. During the raid on Helms deep Gimli was reluctant to fight the tall wild men preferring to face off against the Orcs.
I think Gimli might be the more skilled fighter (it would be close) but I think the physique advantage would give Aragorn the majority of wins. Put them in a narrow passage then Gilmi would take the Majority.
Movie, Aragorn wins easily.
Here is the comment which Aragorn made about Gimli axe work
""If he wins back to the caves, he will pass your count again,' laughed Aragorn. 'Never did I see an axe so wielded'
and his commented on the hill men being to large.
'I followed you to shake off sleep,' said Gimli; 'but I looked on the hillmen and they seemed over large for me, so I sat beside a stone to see your sword-play'
@Militaris: Has to be said though he did kill some of them that were playing possum or something and had jumped Aragorn.

Movie: Aragorn for the majority, but Gimli shouldn't be underestimated even if he was partial comic relief (killing 43 Uruk-Hai in one night is not to be sniffed at)
Book: Gimli should take the majority here, partially because of the armor he's wearing and because of the skill he has with his weapons, while Aragorn is diversely skilled I dont recall him being mentioned as an exceptional master of combat. (Granted Gimli's not mentioned that way either)

@Laurcus: Caught them off guard and didnt really beat any of them since it's a pretty established fact from the book they only stand their ground or storm things when absolutely nessesary.

If you read the novels, Especially the Two towers, Gimli and Legolas did most of the heavy lifting in the their battles. It's not just that Gimli was Legolas's equal in battle (they were holding a contest to see who could kill more enemies, Gimli won when he nearly soloed a cavern full of orcs). But Gimli killed more enemies then Aragorn ever did, had better armor was generally more fearsome as a warrior. Aragorn was a leader, scout, etc but the brunt of the killing Gimli did
It depends, this fight would be very close in a melee battle, but if Aragorn has his bow, he could outrun and escape Gimli and then shoot him from a vantage point.
