I think Liberty Prime should take it. His durability is just too much - shoot Kong a bunch and he is hurt. Unload clip after clip all day into Prime and absolutely nothing happens. Prime was only ever destroyed by that orbital beam.
Plus, Prime's eye beams vaporize behemoth supermutants nigh-instantaneously. Based on Kong's run-in with napalm, I don't think he'd fare much better - Prime's beams are burning off chunks of Kong's body with each hit. Mini-nukes might also have significant effect on Kong.
However, Kong is much faster than Prime, and larger (by approximately 40 feet) - Prime will have to land attacks quickly, or Kong will just begin ragdolling Prime and Prime will be unable to fight back very effectively.
Basically as long as Liberty Prime can get his attacks in before Kong closes the distance, Prime should win a majority. Once the battle moves to H2H, things should even out a bit but it's a battle of attrition - Prime will have to try to fit in more attacks as he's thrown around, and Kong will not be able to damage Prime very quickly.
