It does make sense. I'm terrible at missing clues so I might need to go back and read it again.
Well he was rocking the weapon x head gear, so Fantomex might be trying to program him to not be the big bad he was, either way the guy needs a serious revamp and new design
But I say misdirection is the strongest possibility to what happened
Fact 1 ) Apocalypse in the Apocalypse arc was a young child, around the age of 6 to 8. The Clone is 847 days old, meaning the clone is only about 2 years old.
Fact 2) Fantomex can only misdirect someone if he's near them, when the teacher is teaching Apocalypse (who is on the moon while Fantomex is on earth) he is still a 6 to 8 year old. So Fantomex couldn't have possibly misdirected his age to her and Psylocke when he's not even there to misdirect.
Fact 3) Rick Remender has stated in an interview that when Fantomex shot kid Apocalypse he closed his eyes and had blood all over his gloves, he used the blood on his gloves to collect Apocalypse's DNA so he could clone him.
