I didn't actually read the thing, so I don't really know. But yeah, was she ever raped? No, what you are referring to is the Trinity mini-series, where Diana though of Ra's al Ghul's plan as such... since he intended to invade and conquer Paradise Island and use the Amazons to breed a new form of superhuman.

But no, Diana has never had that misfortune... actually I am pretty certain she's got the longest standing V-card in all of comics unless you venture into non-canon stuff and alternate universes.

Mark Millar once wrote a 22 page comic called The Rape of Wonder Woman and pitched it to DC shortly after The Death of Superman came out. The contents were never revealed, but from what I've heard it was just 22 pages of Wonder Woman getting raped with no other plot or context. For obvious reasons, DC never took him up on that pitch.
