I don't think that Kingdom Come counts as a "Superman story" (more like JSA/JLA story), but if it did, it would be in the Top 4.
Whether it's JLA or Superman is kind of vague to me. Because while Shogun of Steel has the JLA Title, Superman as a Samurai and his alternate origins is overwhelmingly the main character in the story. That's the only reason why I count it as such. Kingdom Come seemed similar, just because so much focus and time is on Superman and what his supporting cast have to say to him.

The whole point of the story revolves around Superman.
His effect on the world, his disappearance, re-emergence and his eventual character development. The Norman McCay sub-plot is relevant only to give Superman his emotional closure.You can't get more Superman specific than that.
A good Superman story is every story that you think did the character justice. No matter how much Superman actually is in it.
