I rooted for Doomsday in the Death of Superman. I Like supes but I just LOVED seeing him get messed up by D-day!
Also Galactus (whoever he's against!) He's the coolest villain ever... a force of nature!
Cheered for Vader all through Star Wars (I'd love to have an empire of my own)
And totally backed Sylar in Heroes against Peter!
When Have You Rooted for the Bad Guys?
Personally I like the heroes better, Green Lantern, the Avengers, Spider-Man.
But I have favorite villains, but I don't root for them to succeed ever. I root for Superman, because the heroes represent the good that everyone wants to aspire to, or that we hope is within everyone. And, in my opinion, when the villain is done realistically his or her motivations come from a reasonable place and not from pure evil. Even Galactus wanted to use his powers for good, but his hunger was so strong he decided to help the universe after he ate.
But I never want to see Magneto win, unless I feel he is right in his actions, I don't want to see Dr. Doom kill the Fantastic Four once and for all.
With Magneto, and to some extents Sinestro or Doom, they really think they are good guys or that their cause is good. So they do what must be done,
sometimes a necessary evil to do it, but their goal is good. So if they are doing something for the good, like maybe Magneto is attacking some disgusting punks who were about to kill a little girl for being a mutant, I might root for him but I don't want to see him kill anyone. Then again, its a fictional story so no one really dies anyway.
Its nice when the hero has a foe who seems bigger, stronger, faster, smarter, than the hero. Because then the struggle is interesting. Its better when the villain's motivations are relatable and sympathetic. Then we can sort of see where they are coming from and why they are doing it. But still I don't want the bad guys to win.
I want to see the good guys win.
I root for every Superman villain in hopes that they might finally kill him (and he won't come back to life).
And Deadpool, Taskmaster, Carnage, Two-face, and petty much every other awesome villain
Magneto, he has always had a legitimate gripe against humanity, and the X-Men simply won't let up in their fight to stop Mutants from overrunning human society. If the humans are so tough, then let them handle Magneto, and have him give the X-Men the ass-wuppin' they've been needing for the longest!
I've been rooting for villains since I was...basically 3. They're always the most interesting, have the most depth and psychology, etc, I've always preferred the bad guy.
I've always been a huge backer of Toad, mostly because were both ugly, romanticly frustrated midgets...
I know this isn't quite what you were thinking of, but in the Mad Hatter's first apperance in the Batman animated show, I was completely on the Hatter's side. I think I even cried when he lost the girl the first time I saw it.

I was rooting for Zod in War of the Supermen as well I was rooting for the evil Teen Titans from the future
I have always loved Magneto... I know some writers have really really bad depictions of him, but I never really viewed him as a total villain...
One total bad ass entity that I have always rooted for and always gets excited to see is Apocalypse...

I root for Atrocitus, I want him to burn Sinestro, Hal, Cyborg Superman and the Manhunters and the Guardians, BURN THEM ALL!!!

And Sinestro now and again. Especially when he's baiting Hal and Carol.
I'm not sure Marv is the "bad guy" of the Sin City story, if only because the guys he fights are as bad/worse. It is easier if you're counting bad guy vs. bad guy stories. For example, any time Joker has ever encountered a more powerful villain, I'm always pulling for him.
Very true. Although Deathstroke has fluctuated between villain & anti-hero over the years, he's cool to root for in either role.
I was rooting for Thanos with the Infinity Guantlet and Parallax in Zero Hour. Also always wanted Dracula to come out on top in every Vampire comic and / or movie I've seen.

Marv is a guy with issues. A chemical imbalance for starters. He obviously has some sort of degree of honor, but he's more like a samurai Mike Tyson living in the city of Sodom. I bi-polar survivalist with loose morals.

I've always loved the Thunderbolts and Suicide Squad is without a doubt one of my favorite concepts in comics
