It's not like that.
Think of two factories both working for the same company. Both factories obviously make different but similar products, and both are held accountable to the same CEO. Merging the two factories would be unnecessary, and would probably get in the way of production. That's sort of like how this works; Disney Animation makes movies, and Pixar makes movies, they just make them in their own ways, but still report back to Bob Eigher, the CEO of Disney. Merging them would essentially force one of them (most likely Pixar) to stop making movies in their unique style and start making it in Disney Animation's, and that would be bad for Pixar.
And no, Disney is not competing with itself. Pixar doesn't draw any money away from Disney movies, and even if they did, why would that be a problem; Disney still makes all the money. Think about the two factories again; the goods in factory A don't draw money away from those made in factory B, so it works out.
