Seeing as how Ali was a heavyweight boxer albeit maybe the quickest HW of all time handspeed-wise but still huge, and Bruce was of a leaner, more nimble frame I would easily say Bruce Lee had the quicker hands. Even Bruce's style relied on fluidity and working within the laws of physics to string together rapid combinations.
Ali was fast but what really helped was his reach. He could literally dodge and hit at the same time without much effort. Whether Bruce Lee is faster than Ali I can't really say because for one he wasn't about pure speed. It was about power, control, and fluidity. I believe he is faster though as camera's had to slow down the frames to actually get Bruce's punches and kicks in the shots. Most martial artists now speed up the frames so they can appear to be faster. Of topic but...v

Lee was probably faster, alebit Lee also admitted Ali's speed was incredible. Still, Ali was clocked to have once moved faster than Sugar Ray Robinson and to have thrown 11 punches in 3 seconds in his fight against Brian London.

It's really hard to say, there are various types of punches, and punches with your weight behind them obviously take a lot more effort and are slower.
Bruce Lee can snap his fist back and forth faster than Ali can, 24 FPS cameras could not capture his hand movement at times.
Ali has thrown real punches with his weight behind them, and for the speed he delivered for the amount of mass he had to support was incredibly fast.
I think they're both winners depending on the scenario.

Muhammad Ali had to fight other boxers in an enclosed ring, the stipulations were not the same. Ali could definitely move around the ring faster than most other boxers, to which I do not see Lee being able to do the same. However, Ali was significantly slower in the 1970s.

The "wind-up" for your strongest punch may be slow, but when the punch is released its your fist going at its top speed and thus, exerting its maximum force.

@slimj87d: It's actually quite the opposite, Bruce Lee has been documented to have been able to punch 3 feet in 5 hundredths of a second, to put that into prospective, it averages 40 mph in 3 ft. Ali clocked 4 hundredths of a second, but only for 16.5 inches, but still faster than any normal punch.
@frozen: im mean sure, it was different, but I don't think Bruce Lee would have ever needed to "move around the ring" when he could have easily just kick them out of the ring with out any thing being capable of stopping him.

I'm posting this because one of the facts here says that he was able to punch 9 times in a second, Ali was only able to do 11 in 3 seconds (if not faster i really can't find anything else than this from talking about his match in 1966 http://www.mirror.co.uk/sport/boxing/amazing-clip-shows-true-speed-8112520)
so lets add this up, Bruce Lee can punch faster than Muhammad Ali, and in my previous link, it states that he hits just as hard as Ali despite being smaller. So really I don't think there is any competition if Bruce Lee is in it.
Ali is fast but not as fast as Bruce Lee. Not even close. Cameras can't even capture his movements
