It's not a matter of strength, Storm should just be able to control and redirect any lightning Thor fires. It'd be like if Thor shot ice out of his hammer while the X-men have Iceman on their team. Sure, his ice may be stronger, but there's literally a dude who controls ice right there.
Thor throws his hammer from a mile away and it whaps them on the head for a mass K.O before they can blink.

By no means can she "create" lightning, she pulls the clouds from somewhere together to bring the lightning, then directs it to hit what she wants. Thor's lightning is something she can control because it's...lightning, lightning that he summons the exact same way she does, only with a hammer instead of a mutation. She's also aware of Thor's powers (there's a Thor in every marvel universe) so it's not like he could surprise her with it.

Storm being able to counter Thor's abilities is debatable to say the least, and she may not be able to. Their powers are simliar but very different. Thor's weather manifestations are all magical and are not reliant or will have consequential effects on the planet, and are much more powerful than Storm's. His abilities do not require the use of the atmosphere's elemental forces to generate weather effects. Storm does. She has to have the materials needed to create her weather effects available to her and pulls them from the atmospehre around the planet, and she needs to maintain her effects within the natural limits of the planet since her she can do damage to the earth's biosphere if she doesn't.
She does create lightning and doesn't need clouds to do so (can pull electricity right out of the air if she chooses). She has countered the lightning and other elemental assaults of lesser beings. She did defeat the Trion (dimension level elemental beings from another dimension) but there is no proof at this point that she could successfully counter Thor's weather manipulation.

I agree that Storm may not be able to counter Thor's weather powers but that is on the fact that he is a vastly powerful God, and not because his lightning is mystical in nature.She has overpowered and took control of Shaman's magical blizzard and was able to manipulate a magical hurricane in one of the 9 circiles of hell.
Rogue can possibly solo this...she has nearly leveled the entire Avengers team, in which she got to touch and absorbs thor's power.

It is not, PIS Rogue is one lethal mutant if she wants to be...like how Mystique was training her but Rogue has more humanity in her that is why she looked for help.
Also her encounter in Avenger's Annual actually had an off shoot What If episode where in she literally absorbed Thor's powers and psyche. So I guess, Rogue can really take down Thor.
Sorry thought this was the comic version during the 90s...not the cartoon version.
Cartoon version is less powerful than their comic book counterpart except may be Rogue and Bishop

What if's are completely uncanon and are not valid for debates ever.
@Pyrogram: It was standard powers for early 90's Rogue. Rogue actually could potentially beat Thor, if she were able to get a hold of him long enough. I see that as a very unlikely if. At that time Rogue was a 50 tonner. Thor is still a "to big a number for Marvel to try to explain" tonner, so he should still be able to one-shot her before she gets close enough to try to drain him.
Both iceman and rogue were much weaker in these cartoons , remember This is the animated show Not comics
I think with team effort...Rogue will have a bigger chance is touching and absorbing Thor's powers and energy.
