I wouldn't call it the "Apocalypse taint". New X-Men made it quite clear that no part of Apocalypse was left with Scott (like the Void sliver in Emma). 
(Unless Xavier, Jean and Emma totally did not know what they were doing)
 
It was more the experience of sharing minds with him that made Cyclops look at his life to that point from a different angle. Similar to how near-death experience might push one in another direction.

Scott is awesome. The guy has had the most ridiculously awful life, has been perenially plagued by self-doubt, and is crucified for something he didn't even do(
Having sex with someone in your mind is not cheating.) Sure, it's not exactly his finest moment, but Jean was never perfect, and people so often forget that.
Nevertheless, he continues to stand up and face every challenge that comes his way.  But of course, it doesn't matter how many times he rallies an entire race, saves the world or sacrifices his own happiness; he is only remembered for the few acts that he committed in times of insurmountable uncertainty.

 
Btw, it should be noted that I love Emma and Jean as well.

Personally I think both Emma and Scott are in love with each other and are a match for each other. Emma doesn't shy away from the hard choices and supports Scott when he has to make those choices. 
I don't think she walks over Scott like so many other seem to think.
